Im using Comodo System cleaner right now to check all the duplicate files on my computer, there are some in the windows file, system files etc

My question is this is it alright to remove duplicate files even if they are in my system folders without causing harm to my system or are they needed?

I don't suggest you to do anything regarding windows file, system files etc.
It can be harmful though. Just don't touch anything there. That will be me.

Ixel, its a known fact that screwing with the system files will cause serious problems to the pc, my questions was will those duplicate files do any harm or can I remove them...

negative rep for not reading my post clearly.

I believe Ixel was saying to leave the duplicate files alone.. Personally I'd do the same. Also what kind of files are you talking about?

Not really sure all it shows was random characters and it was in the windows and system 32 folder and according to comodo it had... atleast 3 of the same files scattered all over.

Sometimes files are needed to be placed in several folders to work. If it's a system file, I suggest you just leave those alone. Because as you said, it can mess it up and it's not just with windows.

I deal with Linux web servers and from time to time, you'll see the system create duplicate files in another folder for things to work properly. I know that some of the firewall stuff has duplicates all over and you need them all for the firewall to work properly.
